OK, got the motor installed on the GG-1. Now, when its on the track, it trips my transformer! Wheels all face the same side. What's the proper wheel face side? I know the side with a smooth black circle on the back side picks up.

Tried it the diagram way, no luck. Cursed engine?

The pickup wheels in each truck have to be on the same side, but each truck has to pick up from a different rail. If you have the wheels on the same side in both trucks it won't run, but wouldn't short.
Do you have the pickup wire from the dummy truck running to the ungrounded side of the motor? If it goes to the side with the contact strip, that's a dead short right there. Also check that bulbs or bulb sockets aren't shorting.

Do the pilot wheels pick up power also? If they do, be sure they are picking up power on the same side as the drive wheels on each sub frame.

Ray probably nailed it. The pilot trucks pick up power too, and if any of those wheelsets are flipped around you'll get a short.

Ok y'all, the pilot trucks have been removed and it runs! Now, what to do? I'm very confused as to what way the pilot wheels face.

easiest way is get a multimeter and do a continuity check place one lead on a wheel one on the axle, if you get continuity you have a live wheel...

I made a executive decision to remove the pilot truck contacts. Runs well now. Can't wait to haul a frieght train with it!

Justin, it's simple: the pickup disks on the pilot wheels need to be on the same side as the drive wheels on that end.
