What is the deal that a locomotive runs better after running for a minute or two until it "warms up"?

Well, assuming it's been sitting the grease could have hardened a bit, and running it a few minutes allows it to warm up , and turn back into a softer state. Not sure how new greases compare to the old, but they may stay softer than the older ones after sitting.

I have not ran my engines in months. They do needa moment to warmup.Older models need a llittle longer time than newer stuff. Just what I've noticed.

I've seen that more often then not in factory lubed older loco's.....ONCE removed, and replaced, there should not be any issue of this with the new lubricants.....

But it is VERY common, on older units!
