I plan on trying a PT CD ROM remotor soon. I found one I had with a gear. It meshed nicely with the PT gears. its 2 times the size of the stock motor pinion gear. With that said, will the gearing get lower or higher?

A larger pinion on the motor will give you a lower ratio. More speed, less torque. Depending on how many teeth it has, it may not be a significant change in the ratio to make a noticeable difference.

Would this help much with anything? Besides, I don't pull no more than 8-12 cars behind a PT loco.

A stock PT has a 16.875/1 gear ratio. primary reduction being an 8 tooth pinion and a 45 tooth driven gear. Which is 5.625/1 the secondary reduction is an 8 tooth pinion and 24 tooth driven gear (gear on the wheel). Which is 3/1 ratio. multiply the two together and you get 16.875/1 ratio. If you used a 15 tooth pinion on the motor for instance. the primary reduction would only be 3/1 which would result in a final reduction of 9/1. While there are some HO locomotives that do have 9/1 gear ratios, they have heftier motors than most typical CD style motors. I have found some CD motors that are rated at 13 volts. one of those might work. however, You could try one of the lower voltage motors, you may end up with a loco that will give an Athearn Hustler a run for it's money.

I just realized the block would need some mods. The new gear won't line up.

The prototype has 3 stages of reduction with a 40.5/1 ratio.

With that much gearing, it is slow. No more noise than a stock PT but Very powerfull. I added a little more weight to the loco than stock which makes it pull more than any other 4WD loco I have.
