What size or thickness styrene sheet will I need to scratch build a roof for Ahm's GP18?I know these roof panels are commonly gone off the GP18 shells. Also, where can I get a LED to replace that cheesy ol' litebulb on the blinking beacon models?

The LED part is easy: RadioShack or any online electronics store. Be sure to use a resistor in the circuit. Formulae for the type resistor can be found online: google: LED circuit.

For the GP18 roof. Yes, it is quite common to find the roofs missing off AHM GP18s, more so than the smoke box front on TYCO steam locos. The original roof was probably around .050" thick.
But, I think a thinner material, about .020" thick would be much easier to work with.
What do you have in mind? Got a few Geeps laying around? The cab wall thickness would be a good indication of the roof thickness.

Unspoken expectations are premeditated failures.

LED's draw very low current. 22 gauge wire will do fine.
