Have you tried attaching the transformer to a different piece of track (as a test)? There was one rail joint on my layout that wasn't making proper contact, and it would cause the whole loop to stop working. It wasn't visible to the eye.
If you can't post a pic of your layout, even a quick drawing in paint would help.

attached wires from transformer and showed a short.
First suspected piece of metal but all clean.
I specifically designed this to avoid reverse loops using cross overs and bridges instead of switches.
I showed it to local Hobby shop guy who traced it with finger and said looks O K before i started I have one place that could qualify as a reverse so i cut the track
still shorts.
Is their any way to isolate the section that is causing the problem.
Wish i could some how post my layout so it would help

If you look at the left section there is a dotted line near the red arrow.
The dotted line represents what used to be and connected int0 the loop with a switch. This was the reverse that was causing the short. Now everything is cross overs or underpasses
