They were used when trains ran on "train orders". Along certain places on the railroad trains may recive diffrent orders from the dispatcher in which case a station attendant would hand up a set of orders on a pole to the crew as the train passed. The orders would tell the train how to operate. The first train may have green marker lights (mostly refered to as class lights) and if they were to meet another that one may have had red marker lights. If it was a second section of a train the locomotive may display white class lights. Never would they use 2 colors at one time that im aware of. These are a thing of the past with the newer centralized train dispatching systems. The only place that I know that MAY (not for certain though) still use these is on CSX when they operate on the NEC. Conrail had to use red marker lights when operating on the NEC.
