I have a diesel 7204 B set, thing is the main box is red and the cars and engine are in the brown box. Was this a crossover error or a careless employee error ?

I'm no expert when it comes to Tyco's packaged sets, but Tyco did have 2 distinct eras of boxes, with the "Red Box Era" being in the 1960's and "Brown Box Era" beginning in 1970, basically. There were a few other box colors/designs before and after said times.
I've never heard of Brown Box train cars/locomotives boxes inside of a Red Box train set box. Perhaps someone just found new Brown Boxes to replace their original Red Boxes, for the set? Do you have photos?

Yep, photos would help. The 7204-B set is the Santa Fe Freight set. Without seeing what you've got, I would guess that someone loaded individual brown box items inside a red box set box. I've seen this before, also the other way around.
